Prompto was a beta when he fell off the train. When Noctis and co. find him after he is taken by Ardyn, he's an omega.
Generally, Noctis has never been super in touch with his alpha side (due to generally apathy towards the whole a/b/o thing), so it's incredibly frustrating when Prompto's new scent actually starts doing things to him -- not to mention Prompto's heats (they don't carry suppressants since none of them are omegas... were omegas, that is.)
